saving state between deep sleeps?

I'm using deep sleep. When waking up, espruino seems to go through standard boot sequence (is that so? anything special?) and all state is reset to whatever was last save()-d.

Whats my best option to keep state between sleeps? json file on flash or sth. else?

If you mean pin modes, than I suggest to set all required pin modes in onInit()
